This is presumably because the colour is a shared gradient. If you copy and paste the original, rather than duplicating it, then the copy should have its own gradient, and you can change it without affecting the original.

Perhaps the simplest way to do it from the command line would be to use Inkscape to export at the correct width and height, and then use a different program to change the dpi. For example, pngcrush has a -res option for setting dpi.

For this to happen, I guess the logo must be in a bitmap format. Inkscape isn't the ideal tool for resizing bitmap images (better to use a bitmap editor), but if you really want to use Inkscape for this, make sure you use Export Bitmap (on the File menu) to export the result.
