I need to send a copy of my bank statement which has been redacted out showing only some of the items on it.
The bank statement seems to be composite so that there is a standard template background with my specific information put to the front of the template. It comes from my bankers.
I have tried the rectangle tool to blank out the private areas of the statement but the result shows black squares with thick red edges and no accounting information inbetween.
What would be the easiest way to blank out the private areas?

If you just cover the items you want hidden and save it as a PDF you are making it possible for everyone to open your PDF and simply uncover that information. To actually "redact " you have to delete the text. If you want to show that there had been text there at some point you can draw a rectangle (stroke, no fill, see bottom left corner or fill and stroke dialog).
The best way to keep it confidential is to send a bitmap, not a PDF. That's a PNG or JPEG.

Is it possible to flatten layers in inkscape? I had assumed it was, so that if I put a solid rectangle over an area and then flatten the layers so they become one, I assumed it would not be possible to see under the top layer (as it no longer exists as a layer).
Do you understand what went wrong with my use of the rectangle tool?

Inkscape layers are presented as groups in the svg codes.
By re-organising objects, you won't bake one onto another, as you would in a raster program.
Probably your rectangle had the fill and stroke set that way.
Open the fill and stroke panel to check it (Shift+Ctrl+F).
