The Malayalam characters is always overlapped
Is there methods or setting in inkscape preventing this to happen.

You can change the spacing between characters in the text toolbar (tenth icon) or use manual kerning where necessary (Alt+Arrows, Shift+Alt+Arrows).

How to select whole text and set its spacing.
Or best setText spacing for the whole project?

Which version of Inkscape do you have installed, on which OS/platform?
Which font did you use in Inkscape for the text? (If the font is available under a free and open license for download - any chance you could share the link?)
Unfortunately, you didn't provide a screenshot how the text renders for you in Inkscape, nor attach an SVG file which would allow to others to compare with how it renders locally.
