I need help solving this issue of not getting edges lined up perfectly. As you can see in the image below demonstrating what I mean:
Is inkscape not capable of having the edges of the two objects lined up perfectly on top of each other?

When intersected or in other way trimmed, curves in IS tend to deform in a different fashion.
Proportionally, green circle`s outline is more affected with this intersection, more than the blue one - hence this slight difference.

Use the Node tool to compare the both outlines.

The difference is visible but even in the printing, it would most likely not appear. You may adjust the Preferences and the precision if needed.

How would I adjust this "preferences" you mention? The border it creates is killing me, as I like to make my work perfect in my eyes.

Most likely, you have default settings and it might be better to keep it that way.
When I followed your steps, the difference was there with the zoom at 200% but the one which you showed in the circle is at 25000% and in my case, not even that much wide as yours. There could be a load of reasons for that but I`ll advise either to go along with the imperfection or to use Division instead.

Just a note that even if you would have a 100% accurate match (not possible due to the behave of the Béziers by definition), you would still get the visual issue of the blue showing at the edges due to anti-aliasing.
It's not just inkscape specific.
Avoid double edges where possible.
In this case, draw a blue square, group it with the green circle atop, then use clipping with a circular shape for an "accurate" rendering.
(Which renders with the same issue in chrome. Renderers may differ on the compositing of semi-transparent-antialiased pixels...)
At least if you want it to look fine on screen/when exported to png, and not aiming for a cutter/cnc.
