I have trouble with huge amount of Marker patterns in StrokeStyle dalogue. Somehow randomly they was created. Suggest please how I can remove them?

Try file/cleanup document or file/vacuum defs. They both do the same but the jargon changed between versions.
Assumably you are using an outdated version, as inkscape 0.48 had bugs where tons of unused defs were generated by simple editing.
May suggest to use the most recent stabile build (we are reaching 1.0 this summer hopefully) as such errors are less prone to happen with them.
