Try converting the text to paths.

I'm sorry, I must not have been clear. The text and the blue rectangles are written to the pdf, but the black rectangle outlines are not.

Looks like there's a glitch with the properties of those boxes. You can fix it easily by setting a fill colour, then unsetting the fill. But I expect the developers would be interested in details about this problem so it can be fixed. If you want to report it as a bug, provide a copy of the file and you might like to explain how you created the drawing (i.e. what version of Inkscape? did you convert the image to SVG from another format?)
