I have a brown circle on a white background. I can create a linear gradient that the bottom of the circle is dark brown and the top of the circle is light brown. When I now copy this circle onto a green background the gradient is from brown to green instead of from brown to white. So the background colour is used. How can I create a gradient not using the background but two defined colours, e.g. brown and white?

It sounds to me like there's some level of transparency on your gradient.
Is it a solid brown fading into a semi-opaque brown? When you first choose a gradient fill inkscape uses your initial fill colour and fades it into a transparent shade of the same colour by default.To change this choose Edit Gradient in the Fill & Stroke dialogue.
Choose the pull-down menu and select the transparent stop. Change that to a solid lighter brown (or even white) and that should solve your problem.
As long as both colours have 100% opacity you'll be able to copy it onto any colour background without the colour being affected.
