I have the Windows preference for "Dialogs on top" set to Aggressive.
but if I leave, say, the layers window to work in my document, the layers window goes behind the active document window.
anybody else?

Minor known issue: when working with several document windows (opened from within Inkscape, not by double-clicking Inkscape files in the finder) Inkscape doesn't properly keep track of which undocked dialog belongs to which window.
It also works for me with

X11 Preferences on my system are set to:
- Windows:
- [x] Click-through Inactive Windows
- [ ] Focus Follows Mouse
- [ ] Focus On New Windos
