Looks good!
One comment I have is about the size of the options window. I've had experiences with programs like mhwavedit where the Ok/Cancel buttons at the bottom of the window get lost under the gnome panel. I think it would be a good idea to separate the labels and markers options into tabs, which will ensure the window is small enough so that buttons don't get obscured.
