Is there any way to clone an object, and have the clone use a different fill/stroke colour and stroke width, while keeping the same shape? That would really make shading much easier...

I'm very new to Inkscape, so forgive me if this is not the thing to do, but couldn't you just make your clone and then unlink it (from the edit/clone menu). Then you can change it however you like.
