It can't be solved by lowering or raising the selection on the map. What I did was raising the rwanda-layer to the top. And look and behold, the scale appeared but a lot of details on the map disappeared.
Solving this is not a problem. I just copied the scale and pasted it in the newly opened map.
But why did the scale disappear in the first place? I am scratching my head for this. Reordering the layers means that some elements on the map appear and others disappear. That never happened to me before.
(Btw, this is not a librsvg-issue as the creator of this map thought.)

Layers are not part of the svg specs, they are implemented as groups.
The layer hierarchy/rendering order goes the same as if you had made individual groups of the objects on each layer.
The scale is on the bottom-most layer "rwanda", hidden behind objects on the "Umland" layer.
You would need simply moving the scale -objects of it- a layer up to make it appear.
After selecting just press Shift+PgUp.
