In the attached file I try to basically subtract the blue cross from the red object. I select both and with path tool selected I click Path->Difference but to my surprise I get the red object (whole of it!) nothing is cut out and the blue cross disappears. Same happens when I choose intersection just as a test.
Any ideas?

Your objects are grouped. Path difference does not work on groups.
Furthermore, the red object is also a group consisting of two identical objects. Ungroup and delete one of them.
If you have only two paths selected the Path-Difference should work.

Check your file.
The blue and the red objects are grouped together.
The red object is a group of two similar looking paths.
Once the subtraction is made, you will have no cross, but a cut path and an uncut path below of the same thing.
Switch to outlines only display mode if you want to see it "in action" (Ctrl+Shift+5 on the numpad).

If something goes wrong when you try to do something, be sure to look at the status bar. It will tell you what's wrong.
Like for what you tried to do, it probably said "One of the objects is not a path". So that's a clue to check and make sure you have 2 paths.
