Normally, if I have a 100x100 px object and I put a 10x10 px object in front of it in the center and then clip, I will be left with a 10x10 px object with the design that was in the area where both objects overlapped. This is what I am used to and have experienced for as long as I have been using Inkscape.

However, today, I am running into an issue. I have an approximately 306x314 px group that I want to get the center out of. I used the clone feature to create a seamless tile. I duplicated the clones, moved them to a new layer, unlinked them, and they grouped them the way I needed. Then I made a 100x100 px gray box and have positioned it right where I need it to create the tile. When I clip the group, the area where both objects were is showing as expected. However, the size of this clipped object is not showing as 100x100. Instead, it is still showing with the original dimensions. So I have a lot of white space all the way around the 100x100 px design. This is not ideal and is exceedingly annoying. Why is it not showing the outline of the 100x100 image as 100x100? Why when I select it, it is showing the original boundaries?

Can you share the file, or another file that shows the issue, so we could experiment a bit? Additionally, some info about your operating system and the Inkscape version you are using could be helpful.

Sure, I am using Windows 10 Pro x64 build 16299 on a Lenovo Thinkpad laptop. Inkscape is version 0.92.2. The file is attached. Layer TEst is where I am seeing this problem.

Wow, I am not sure why the preview below is so big either...

I've always had this experience, where the bounding box remains where the original object was, before clipping.   I'd love to find a way for the bounding box to only surround the clipped object.  But I didn't think it was possible.

Yeah, if I need to make a tile or a pattern, I just don't use clipping.  I've always found some way to edit the paths to be the perfect size.

Do you have any examples where it's working like you expect, with the bounding box only on the clipped object?  I'd love to know how to do that!

The inserted SVG is displayed so large here in the forum, because the page area is what determines the size. Make the page smaller for it to be smaller.

As for the selection, this is what I get:

The difference could be a preference setting.

Try if setting Edit > Preferences > Tools: visual bounding box instead of the geometric one helps.

But that's a little backwards, isn't it?

Because I use the geometric bounding box so that changes in stroke width, and filters don't make the bounding box larger.  Shouldn't it also work the same way with clipped images?  Shouldn't the geometric bounding box fit the clipped image, and visual bb should fit the original object?

That was it. I forgot I changed the bounding box for the clone tutorial. Shesh, now I am embarassed...

Visual is how it looks, and geometrical is how it is. I do not see a contradiction in the behaviour, brynn.
